The academy represents the Israeli scientific community in international scientific umbrella organizations, such as the International Science Council (ISC). The academy has encouraged the establishment of about twenty national scientific committees representing Israel in different international science associations affiliated to the ISC, and pays their membership fees. The Academy supports the participation of the chairs of these National Scientific Committees in the General Assemblies of the various international associations, and participates in approximately ten interdisciplinary committees in the ISC. The academy is represented in several international associations of national academies and young academies. In addition to these, it is represented in The U.S.-Israel Binational Science Foundation (BSF).
Association of Academies and Societies of Sciences in Asia-AASSA
Israel is one of the founders of the Association of Academies and Societies of Sciences in Asia, which serves as a connecting and coordinating body for Academies on this continent.
Former Academy President Prof. Ruth Arnon previously served as President of the organization. In 2010, she represented the Academy at the organization's tenth General Assembly in Seoul, together with Nobel Laureate and Israel Academy member Prof. Dan Shechtman. The academy received a grant from the AASSA and the IAP (InterAcademy Partnership) to hold an international training workshop on promoting entrepreneurship among scientists and engineers. The workshop, which was held at the Academy in 2013, was attended by 24 young scientists from eleven Asian and Oceanian countries, and six Israelis.

Academia Europaea
The Academy is a non-governmental organization operating as a pan-European academy. 21 Israeli Academy members are also members of the Academia Europaea (AE). Academy President Prof. Nili Cohen participated in an AE conference in Barcelona in October 2019.

All European Academies- ALLEA
Founded in 1994, ALLEA is the European Federation of Academies of Sciences and Humanities, representing more than 50 academies from over 40 countries in Europe. ALLEA operates at the interface of science, policy and society promotes science as a global public good. The Israel Academy is a founding member of the organization. Former Academy president, Prof. Menahem Yaari, was elected to the organization's management from 2012–2014, and since 2015, former Academy President Prof. Ruth Arnon has served a member of the organization's Board of Directors. Today, Prof. Arnon and Academy president Prof. Nili Cohen, jointly represent the Israel Academy at ALLEA’s General Assembly meetings. Prof. Arnon participated in the General Assembly that convened in 2018 in Sofia, Bulgaria.

EMAN - European Mediterranean Academies Network
The network was established at the initiative of the French Academy of Sciences, and the Israeli Academy joined as a founding member. EMAN promotes scientific and scholarly cooperation between Europe and the Mediterranean countries. Israel Academy member Prof. Yohanan Friedman represents the academy on the network's General Council. In 2013, Prof. Friedman attended a conference of the EMAN General Council in Malta, while Israel Academy member Prof. Zvi Ben-Avraham and Prof. Aviad Scheinin participated in a scientific workshop held as part of the conference, on the establishment of a station to monitor the development of Mediterranean shores. In 2016, Prof. Friedman was elected vice president of the organization. During his tenure, he initiated a project aimed at cataloging Hebrew literature translated into Arabic and Arabic literature translated into Hebrew. In 2018, Prof. Friedman participated in an EMAN conference held in Montenegro on Culture, Technology and Humanism, and also lectured at the Montenegro Academy of Sciences.

The InterAcademy Partnership (IAP) is an umbrella organization for more than 140 national, regional and global member academies working together to support science, advance policy, and increase public awareness around scientific issues.
In 2020, Israel Academy member Prof. Yonina Eldar was appointed as co-chair of an IAP International Expert Advisory Group on the COVID-19 global pandemic, and Academy member Prof. Eyal Benvenisti was appointed a member of the advisory panel.

ISC - International Science Council
The International Science Council (ISC) is a global non-governmental organization composed of 40 international scientific associations and more than 140 national and regional scientific organizations, including academies and research councils. The ISC was established in 2018 when the International Council of Sciences (ICSU) merged with the International Social Science Council (ISSC). Israel’s representative to the ISC is Academy president Prof. David Harel.
Israeli scientists hold senior positions in several associations affiliated to the ISC. The President of the Academy represents Israel and the Academy at the meetings of the ISC General Council and appoints representatives to the committees and international associations affiliated to the ISC of interest to Israeli science. Representing Israel and the Academy in these international organizations is usually an academy member, or president or former president of the corresponding Israeli scientific association. The representative reports to these organizations on what is happening in Israel and updates scientists in Israel regarding international programs in their fields of research. The academy supports the payment of Israeli annual membership fees to ISC associations and international organizations and also participates in financing the expenses involved in the participation of representatives on its behalf at international conferences of the associations.

UAI - Union Academique Internationale
The Union Academique Internationale has over thirty member countries, and its role is to promote international collaboration in the fields of research in the humanities and social sciences. Israel Academy member Prof. Billie Melman serves as the representative for Israel.
The academy has participated in several activities of the association over the years. In 2006, Prof. Guy Stroumsa (now an Israel Academy member) was elected to coordinate the union's enterprise on the subject of human rights over the generations. Israel Academy member Prof. Margalit Finkelberg represented the Academy at the UAI's 85th General Council in 2011 in Brussels and at the 86th General Council in Delhi. In 2019, Prof. Finkelberg represented the Academy at the UAI General Council in Paris. Israel Academy member Prof. Shaul Shaked, who was president of the UAI from 2001–2004, participates in the meetings of the Board of Directors and in the General Councils of the organization. In recent years he has attended meetings in Paris and South Korea in 2018, and in Paris in 2019 and 2020.
